The first time you open a PDF on the iLiad, it creates a sub-folder to hold the PDF and informational files. One of those files is called a manifest file. The manifest file contains a link to the ICON to use and last page read. There are other, non-advertised features of the manifest file that people are discovering and, I'm sure, will eventually be published.
The top menu "Reference" link is just a shortcut to the internal memory/Documents/Reference folder. Putting checklists etc in that folder gives you quick access. However, I rarely use that. I just push the Documents button. I'm keeping the Documents folder pretty clean. Just the eFLYBook application link and the Reference folder. That way, two pushes of the Documents button and I'm into the eFLYBook application.
However, you certainly could copy documents to the SD card and access them from the top menu/SD card link.
Formatting personal documents is pretty simple. With the PDF Creator virtual printer, you can print just about anything and size it for the iLiad display. You can either size the font up and print to an A4 size so that when the iLiad scales it down it is still readable or use normal sized fonts and print to a size for the iLiad. I do that latter.
